Govindaraja Perumal Panamalai is a small east facing temple with a 3 tiered Rajagopuram in the east. A tall monoloth Dwajasthambam is present outside the Rajagopuram. The temple has a single Prakaram where all the deities and the sanctum is located. There is a small Mantapa that leads into the sanctum. The presence of Lord Shiva and Navagraha is important here, though these are more recent additions. The processional deities of Talagireeswarar Panamalai are kept here for safety, as are some articles from a nearby small temple.

Sacred Tree (Sthala Vriksham) – No information
There are a lot of stone inscriptions at the base of the main sanctum which have been left visible during past renovations here at Govindaraja Perumal Panamalai. The locals claim this to be as old as the Talagiriswara Temple though this has to belong to a much later period.
